Integrating microbiome data to assess animal disease pathogenesis, pathogen evolution and control

The project shall address challenges for integrating the different aspects of animal disease interaction with the microbiome (intestinal, respiratory, reproductive and/or cutaneous) in order to develop novel tools for disease evolution assessment as well as disease control. Such approach, should allow characterising the existing microbiome (mainly viruses and bacteria), its interaction with pathogens which evolve to escape the immune system, and defining the interface microbiome-pathogen to find tools for a better disease control by means of high-throughput sequencing and bioinformatics analyses, coupled with properly designed animal models to demonstrate the concept.

Host immunity is a major driver of pathogen evolution and thus a very significant determinant of pathogen diversity. In turn, the microbiome plays a fundamental role on the induction, training and function of the host immune system. In return, the immune system has largely evolved as a means to maintain the symbiotic relationship of the host with these highly diverse and evolving microbes. When operating optimally, this immune system–microbiota alliance should allow the control of pathogens and the maintenance of regulatory pathways involved in tolerance to agents of the microbiota. The ultimate goal of this project is to generate knowledge on such interactions, understanding pathogen and microbiome evolution as well as the pathogenesis of polymicrobial-associated diseases, and proposing control mechanisms against them.

This project will allow the fellow to further develop and consolidate: 1) discipline-specific knowledge, 2) excellent research skills, 3) communication skills, 4) leadership and management abilities, as well as 5) responsible conduct of research and ethics.
